Postdoc in Spatial Genomics

The German Cancer Re­search Center is the largest bio­medi­cal re­search insti­tu­tion in Germany. With more than 3,000 employees, we operate an exten­sive scien­tific program in the field of cancer research.The laboratory of Dr. Moritz Gerstung (Division of Artificial Intelligence in Oncoclogy) at the German Cancer Research Center (DKFZ) is looking for a postdoctoral fellow in spatial genomics. The group studies cancer evolution using a combination of AI analysis and new experimental technologies [1,2]. We have recently co-developed experimental protocols to detect mutations in tissue sections which map how cancers have grown in their tissue context [3]. This method, termed base specific in situ sequencing (BaSISS) extends the Cartana/10x ISS protocol. The BaSISS protocol combines sequencing of a tumour to identify mutations and localises these variants in a tumour section with single molecule padlock probes, which are interrogated by cyclic fluorescence microscopy. Our newly developed spot detection algorithm [4] then extracts signals from 100,000s of cells in a tissue, which are assembled into maps of subclonal growth. The protocols also allow for measuring the histopathological and transcriptomic changes acquired during tumour progression.The Division of Artificial Intelligence in Oncology is seeking a Postdoc in Spatial Genomics.(Ref-No. 2022-0153)We are looking for an experimental postdoc to apply these spatial genomics technologies to study the evolution of sarcomas and other cancer types. You will work alongside other lab members and in collaboration with the Single-cell Open Lab [5] to pursue our efforts to use spatial genomics for studying cancer evolution in our new lab at DKFZ [6] which opened in September 2021. Being part of an international interdisciplinary team working both experimentally and computationally will offer you a comprehensive training and opportunities to broaden your horizon in many ways. Furthermore, you will have the opportunity to take full advantage of all the training and social activities the DKFZ International Postdoc Program has to offer [7]. The starting date is flexible, depending on candidate preferences. During the 36-month Ph.D. project you will work on the topic "Analysis of Thyroid Toxicity Data by integrative approach to testing and assessment (IATA)". As a Ph.D. student you will be part of a highly motivated team in an international setting that focuses on in vitro toxicology and biokinetics. You will work on one of the most emerging topics in toxicology - the investigation of endocrine effects. Therefore, you will be trained in different in vitro assays to predict thyroid interacting effects and you will conduct hands-on research to further develop, adapt as well as improve methods and expand the data base of reference chemicals. Furthermore, you will assess the data also from a kinetic perspective by e.g. PBPK modelling. Evaluating the appropriate combination of different assays to predict the biological relevance of thyroid interacting effects will be another one of your exciting tasks. Besides, you will summarize the data in several manuscripts to be submitted in peer-review journals. Your contribution is an important aspect of the hazard and risk assessment of chemicals with potential endocrine properties and will help us to ensure the safe use of innovative products.  graduate degree in toxicology, pharmacy, biology, biochemistry, or related disciplines experience in cell culture experiments (different mammalian cell lines) and know-how in different biological/toxicological readouts like fluorometric/luminometric measurements and imaging technologies ideally some experience and interest in mathematics and statistics; R know-how is preferable sound English and German language skills to be able to clearly communicate scientific results to an interdisciplinary team motivated and creative team player with a keen interest in exploring a broad range of topics From day one you will be part of the BASF family.
